Default How Religion is portrayed negative? Clarify!
There are some notes available for CSS preparation that discuss Religion and Deen difference. It clearly shows religion as something that stops reason, hates science etc.

I've some other notes that says that religion is part of Deen. If religion is part of deen, how is religion not in line with deen?

That's very contradictory!

I am not sure about the notes that you are using. To put it simply, Madhab, or religion, is a term used for a set of beliefs and rituals of worship. Deen refers to an entire way of life that pervades all aspects of life. Deen is a far more comprehensive concept. There are differences in the both. You can say that Islam is not merely a religion but an entire code of life.
