Can I submit Chalan Fee of KPK Public Service Commission in any National Bank in Islamabad? or I have to submit the Fee in NBP located in KPK province?

yes, you can submit conditional upon the will of bank officials. sometimes, they refuse by stating that it is not a federal organization, but if they submit, it will be ok. i submitted fees for one of the case in an adv in NBP jhelum branch last year, and recieved entrance slip as like others did.
