I have some queries kindly share your experience or views;

1. Suggest me some good universities for my Phd..
2. Without thesis Ms, eligible for PhD? (3 research papers)

According to response of your questions...

a. Yes. You can take admission in University for Ph.D with thesis in MS. But those universities are less in Pakistan and around.

b. In Pakistan, good universities for Ph.D are:
IBA,
LUMS,
University of the Punjab,
Quaid-e-Azam University,
Riphah International University
Iqra University
International Islamic University
SZABIST
Bahria University


There re many other universities, which you can check on Googlee...
