Well its really an issue, its better to ask from HEC, because with D-Grade it will not submit form and by putting false grades is not permitted.

According to HEC rules you have to serve in Pakistan for a particular period after completion of your studies. You will not be eligible for any HEC scholarship till the completion of that period.
You are eligible...
Amna means that one need more than 45 % marks if marks are in percentage format.
and in grades format one need more than D grades (not D grade)...
Does your board follow Grade system or Division system? For Universities that follow Division system strictly and does not put any grade on the transcript or degree, like Punjab University where Second Division starts from 45%, such a person with above 45% is eligible and should put C in the grade, primarily because without putting any grades the application submission process can't complete. On the scrutiny of the documents, the issue will get resolved. However, if a Grade - D is mentioned on one's transcript or degree, than it makes the person ineligible.

Well please note that HEC considers GAT score means marks not percentile score. Well yes HEC surely considers the field of study, worth of the research proposal, previous academic background so its not hard and fast that the GAT score is the only criteria. Yes HEC maintains the merit criteria and merit cut off does not remain always the same so have faith and apply to avail the chance.

One more thing I must say that you should apply for the scholarship as the number of candidates having M.Phil and applying for scholarship at Ph.D level are less as more and more candidate are fresh candidates which apply for the scholarship for MS/M.Phil.
