converted as:
she told that she had an infection.

No Past Perfect is not changed into Past Perfect Continuous it remains the same means Past Perfect tense remains unchanged while other changes are made. In above example:
She said, "I had an infection" will be changed into She told that she had an infection so in this sentence you can easily see that there is no change of tense but other changes have been made.
