NO ,it comes under the umbrella of SPD ,and reports directly to chief executive of Pakistan.

SPD works under NCA and NCA reports to Chairman Joint Chiefs of Staff Committee and finally Chairman Joint Chiefs of Staff Committee reports to the chief executive of Pakistan.
No ministry has control over it as far I know.
