Dear if someone qualifies for interview, what is his chance if he has experience in other government department and applied through proper channel?? will he be preferred than others or simple merit will be counted?

I am generally speaking that in other departments if experience is not written even then they prefer experience first then go to others...

Yes, you are right. But those employers usually mention in their recruitment plan that certain qualification, experience or specialization would be given preference over others.
